Does your motherboard support this feature? Older mobo's doesn't do that. Another reason may be that you have not set the correct BIOS settings.

Yes, my MoBo supports this feature (the shut down works with Windows) but FreeNAS does what I explained.

This sounds like a function of the BIOS on the computer. I have several older machines that will not shutdown in Windows it gives the "You can turn off your computer now" message

To shutdown the computer completely this feature must be supported by the motherboard.
