I think the Building Missions are somewhat confusing:
The second one (military production) is ordered meanwhile the first one (industrial production) is still not complete. The new player can imagine he has then to focus on the second one however the completion of the first one can help him (mission reward and trade income).
Can you make the second mission to be ordered only after the first one completion delay is over?

First colony improvement building mission (Granary x 2, Workshop x 2) is assigned in turn 78 and has a duration of 48 turns ending in turn 126. Second colony improvement building mission is assigned in turn 150; not overlapping.
I think you mean second and third missions. :)
I can not change the final assignment date because 3rd set of missions' assignment turns have a period of 12 turns each, and turn 246 (=150+96) will be waaay too late. :)
