Hmm...how recent are these photos? I have a feeling Flickr might not have been completely true when they said they wouldn't break the old URL style. A little while ago, flickr changed to a new URL style that starts with something like "http://farm#.static.flickr.com/..." They said they would still honor the old URLs still, so I didn't worry too much about releasing an update to FlickrBackup. So if you could give me as much info about the photos, how many photos, etc, that would be great.
Another thing that pops to mind is that you aren't actually authenticated. I don't know how this would happen, but if you click on your name (where it says logged in as), it will launch your browser and ask you to login again. They might fix it if it is only happening to private photos.

Whenever I download, the files are just jpegs which have a "This photo is currently unavailable" message with a flickr logo.

See this bug for updated info to this problem. In a nutshell, it is fixed...

This problem may have been fixed, but the Mac installer still installs version 1.0.
Try the WebStart version (go to http://sunkencity.org/flickredit/ and click the Launch button).
