When I start fgrun I see that the airports list is empty, so I checked the paths and found the following:
/root/.fltk/flightgear.org/fgrun//airports.txt
shouldn't be
/root/.fltk/flightgear.org/fgrun/airports.txt
?
My system is a i686 with Fedora Core 6.
