Gene, if you are using IMAP, you can use the "folder foo" rcfile argument (or --folder foo) on the command line, and you can specify several of them per account. Depending on the server's namespaces, you may need to use a prefix for the spam folder. On some servers, it might be called Spam, on other servers, it might be INBOX.Spam.
