I can't speak specifically to the netbook remix version of Ubuntu Linux 9.04, but I just reconfirmed the application running on the standard desktop version of Ubuntu Linux 9.04 under Sun's Java 6 runtime.
Not sure what to tell you.
I've opened a defect and added a response and screenshot of the application running as expected.

i have downloaded fddtools087.jar to my documents folder
i have opened with Sun Java 6 runtime : the java window opens but the screen is blank
i have opened from the command line java -jar fddtools087.jar but the screen is blank as well
any help is greatly appreciated
