Don't.  Take a look at ncftp (http://www.ncftp.org), which is 
scriptable and also runs natively under Windows.

I have no idea.  Which ftp client does it get?  The Cygwin one or the 
native one?  

Try running 'ftp' with the 'try' script from the IO-Tty dist and see if 
that works.  If that doesn't work then there is something extremely 
fishy...
