This is quite a coincidence. I was just about to ask this same question. 
I am also upgrading to the new eXist-db v5.3.0 as well and I am getting 
the error "Could not initialize 
class.org.exist.xquery.modules.mail.MailModule".

I checked conf.xml and it is enabled.
<module uri="http://exist-db.org/xquery/mail" 
class="org.exist.xquery.modules.mail.MailModule"/>
