Is it possible to auto-increment a newly inserted node in a document?
I recall some functionality to do this in Xindice, but was wondering
how to do this in eXist - using an XQuery maybe?

Depends of what you call a node ID. Exist assigns node IDs to each node
(differently in 1.0and in 1.1) and you quite fortunately have no control
