Just as a point of curiosity, it seems odd to me that an "too many open files" error would be encountered. Even on the default settings for linux (1000 file handles) it takes quite a bit of load to get to this problem, unless there is a file handles leak. It might be worth checking to make sure the instance of eXist on exist-db.org is not leaking file handles....
