I had the same question in April, and here is Raster's answer:
If I may quote him:
xwininfo is "broken" as such and assumes 1 immediate child window of
the root window contains 1 and onyl 1 wm client window. e17 virtual
roots everything and this assumtion is not true. many apps are broken
in thsi respect (netscape, motif, xwininfo, xprop, xv's window grab,
imagemagic's widnow pick+grab and others). why do things so this
breaks? well there are some things that simply cannot be done at all
shilst mantaining compatability to what are essentially broken programs
that make erroneous assumptions.
I suppose you're using e17.
