When user1 sends user2 an encrypted message, user2 reads it, then hits delete to remove it from his inbox. This normal behavior results in the email going to the trash folder. We have observed that going back into the trash folder, the email is not there. Does the behavior of a deleted message change with enigmail installed?

No, Enigmail has no influence on the "Delete" function in Thunderbird.
