I have recently upgraded my Mint 19 box with Enigmail and Thunderbird. I had no choice but to install Enigmail with PEP. I wrote a sensitive business email and it put PEP in the subjet. I have no idea if it encrypted. There was no option to encrypt or not.
I cannot risk PEP doing this again.
How to I remove PEP and just use Enigmail?
If this is not possible what alternatives are available for Thunderbird?

The Enigmail Preferences have an option that says;
"Encrypt subject by default (PGP/Mime encrypted message only)"
You can also enter your own subject replacement there
I would therefore assume that your message was encrypted.
The plan in "junior AKA pep mode" iirc was, to encrypt if possible and not bother the user.

But if u have an functional PGP Environment PEP can be a mess the better Option will be, that
enigmail searches at the first startup for existing key's and ask then if u want to disable PEP on default.
IMHO this will be the best option

There are two options:
by Configuring Enigmail/pEp
Enigmail/pEp>PreferencesCompatibility>Force using S/MIME and EnigmailBy enabing Enigmail explicitly in the Account Settings for any account.
