To be more precise 
If I create 2 CAs in EJBCA and If my CMP Client sends an IR to such an EJBCA, then will the server send 2 Root certificates in the same response packet or 
Will my CMP Client has to send 2 IRs separately ?

You can create as many Root CAs as you want in EJBCA. You can issue as many device certificates as you want from each of the Root CAs. No problem.
