My guess is that Edit box first tries to render, something else renders on top and EditBox only re-renders once you move the mouse. It seems to trigger right when you stop scrolling. (If you're using the scroll wheel instead of the scroll bar, this causes flickering)
I happen to have the Eclipse Color Themes plugin installed which might have something to do with it. I haven't yet had time to test without it.
I'm running:
Windows 7 64 bit
Eclipse Juno
EditBox v 0.0.22

I also have the same problem.

Tested with a clean environment and EditBox v0.0.22, the issue is gone. So it is interference from different plugins. :|
(NOTE: I removed Color Theme first, leaving Jeeeyul's Themes. The issue persisted. Testing with Color Theme later.)
