This is not a Helios problem. It is a bug in the Save dialog if no confirmation prefernces are set (new workspace). This is reported here: https://sourceforge.net/projects/eclipsesql/forums/forum/450662/topic/3697805
And fixed in CVS. So it will be available with the next release. As a workaround you can go to the SQL Explorer Confirmations preference page and change the setting for 'Confirm whether to save inside the current project'.
