Is there a way to change the workspace folder? Right now, it creates the folder in the same place as SQL Explorer is installed. I'd prefer to install once for all users on system and point them to their own workspaces.

SQLExplorer is based on eclipse. You can use all command line arguments which provided by eclipse. The one you need is -data:
sqlexplorer -data [your workspace directory]
