Sorry for the delay of this answer.
We patch the MessageServiceHandler.dispatchMessage method. Unfortunatly, 
we worked on an older version of ebxmlms, so line numbers are useless.
this method can be divided in numerous blocks, one is regarding the 
acknowledgment processing  (it's begin by  'if (acknowledgment != null)'
In this place you ca put the acknowledgment verification.
If you want, I can send you the more code.
