It thinks that some class files are not up to date. I looked brifely at the code but I don't understand it very well now that class file caching has been added. I think that DrJava should simply ignore files that don't end with a .java (or language level) extension for testing purposes. I have attached a gzipped tar file containing a simple project that exhibits the problem.
