Currently, package support is a little weak; you need to create the file hierarchy yourself, and in the tree, all files from all packages are mixed. An eclipse-like tree would be very much welcome
You do get a tree if you create a project. We want to keep the flat-file mode (no project) as simple as possible, but we will take your suggestion into consideration.

When you create a new file, what happens is a bit weird; you get a new file in the tree in 'external files'. Then you save it, you need to create the directory by hand, and then the tree looks ok. A bit weird! So, let me change my topic to "improved package support" ;)
Also, since DrJava reserves some features for projects only, it may be cool if we could open projects by double-clicking them (though I understand this may be hard to do in a cross-platform way)
