Frank, What happens in the current version (1.8.13). when persistent add a minimal example showing the problem or file a bug report a bug report on bugzilla ( https://bugzilla.gnome.org/enter_bug.cgi?product=doxygen) with a, minimal, self-contained example (source+config file in a tar or zip) that allows us to reproduce the problem.
