Oh, you might need to do a make clean.  Sometimes cruft is left over and 
*LaTeX* is partitularly bad when dealing with leftover .aux files.

My make statements for doxygen => latex => PDF look like:

    -rm -rf latex
    $(DOXYGEN)
    $(MAKE) -C latex
