Your Doxygen's configuration file should contain the following lines: INPUT_FILTER = "C:/Citect/Bin/cifilter.bat C:\Citect\Bin" FILTER_SOURCE_FILES = YES I'm not sure that command line arguments for the filter will work on Windows platform.
