#3 Add Per-Application Support

It would be great if there was a way to make this work per-application; for
example, when running Parallels Desktop (and Windows under this) be
able to remap cmd key to ctrl, only when Parallels has focus.

I have a similar problem. I like to use PC-style Home and End, but when I do this then Windows running in VMWare Fusion thinks that Arrow Right and End are the same key. Same for Arrow Left and Home.

A feature for per-application settings would be very much appreciated. Or at least the ability to disable all mappings for some applications.
