I have swapped functions of the Option key with the Control key on my MacBook Pro so that I can use the physical Control key and cursor keys to cursor around through text as I do in Windows (I am a software developer so this is something I have massive muscle memory for in Windows). This works great in the text editors I am using on my Mac now.
Problem is that I am also running VMWare Fusion now with Windows XP, and DC also remaps the keys in Windows, so now Control is not Control in Windows, it is Alt. I switch back and forth all the time
Is there any way to have separate profiles for different applications with Double Command?

DC is certainly not useless. I use a PC keyboard and have swapped cmd & ctrl keys using DC. For Fusion you just need to go to preferences, keyb & mouse shortcuts and set up the correction mappings. If you are a primarily Win user, be sure to disable Mac OS shortcuts, otherwise ctrl+click for example will not work on a Windows VM (it will be right-click).
However, with Home & End there is a problem. It seems that even though DC should be mapping Home to cmd+left and End to cmd+right, for VMware the mapped Home & End correspond to simple left/right. I don't know if there is something that DC can do about this.
What I do is map cmd+left as home through Fusion, so I have to press cmd+home or cmd+left to get the windows "home". If I just mapped left, I would lose the ability to .. well... press left, so that is my compromise.
I would really like to hear from someone who knows how Mac key mapping works whether we can do anything about this.

I don't have VMWare Fusion, so I can't tell for sure what's happening, but it must be intercepting the command key somehow, because when you map home and end, DoubleCommand is most definitely sending a command+left or command+right, which is the key combo on a Mac that matches with the behaviour of home and end under Windows.
If you can find a way of making VMWare Fusion let the command key press get through un-altered, you may have more success with your mapping.

Similar to this, I have remapped home and end keys to act like a PC but that means they no longer work correctly in VMWare fusion (running Vista)
This is very disappointing, as it makes the remapping useless - the VMWare machines need to act as they do in Windows.
Please let us know if there is a workaround for this, or if its something that may be addressed in future.
