I have indexed two folder with lots of files and subfolders, let's call them A and B. A has ~25k files, B has ~65k.
Each time I start DocFetcher I have to wait about 20 seconds for the entries 'A' and 'B' to show up in the search area panel. I assume DocFetcher needs some time to parse/read the subfolders of indexes of that size.
If that's the case, could you display some temporary placeholder while an index is being loaded? I would think of an hourglass in front of the loading index and graying out its name.

In general, I agree that this is a sensible idea, but it will also require some substantial modifications to the code, so don't expect this to get implemented soon.

One update. I encountered this problem again with an index ~600 MB large. I noticed an unpleasant side effect:
If you close DocFetcher before the index is loaded/displayed it will be removed from the indexes.txt.
Could you make DocFetcher NOT writing the indexes.txt if the indexes have not been modified?
Another suggestion for the original issue would be to display a spinning wheel or to grey out the whole index area while loading is in progress. This should be simpler than handling each index in the index area separately.
