On the Configure Input Devices dialog you can see and configure only one of the devices.
(For example in case of Genius MousePen i608X you can see the pen or the mouse dependig on which is the first in the xinput list.)

An update: The bug moved to product: gtk+, component: GdkDevice, Version: 3.6.x.

We only know the device's name, th public GDK API has no concept
of ad device "ID". Distinguishing different devices with identical
names can only be done inside GDK, and somehow reported via piblic
API. Moving to GTK+.
