I totally agree that feature would be handy, but the controls I've used in this project will only support one tree/drive. I'm not sure I could add multiple tree support without a COMPLETE rewrite, including all of the controls and data structures.
What I may consider doing (which, unfortunately, will not solve your problem) is adding the ability to select multiple directories (on the same drive). This will help speed up processing by not calculating hash entries for all of the files on the drive (or make you look through the duplicates that you're not interested in) if you have, say, 2 music folders in different locations.
