One of my major complaints is the apparent hard-coded support for CVS as the version control system. I use QVCS at home and StarTeam at work which are both SCC API compliant, it would be great to see Dev-C++ use the SCC API to allow more choice over version control.
Failing that, most SCM systems, (including those mentioned above), have command line interfaces, so why not allow user configurable access via this method. (Maybe you can? Tell me if this is the case!)
