I've noticed that dragging windows around make movement really choppy. Normally mouse movement is very smooth for me.

I'm working on a G5 iMac. Can anyone confirm this?

not only for DarwiinRemote window?

This software calculate the location where dragging window is by using location of DarwiinRemote window.
When you drag the DarwiinRemote window, the movement is so choppy.

I want to fix this but I don't know how to get actual pointer location.

Choppy dragging only occurs when dragging the DarwiinRemote window. Other windows are fine.

One solution to might be to use a second window that is hidden for getting the relative cursor location.
