Introduction

We introduce four novel assembly quality metrics that assess the suitability of an assembly for genomic analysis of TEs.
In particular we ask if piRNA clusters are contiguously assembled (CUSCO) and if an assembly accurately captures the TE landscape of an organisms (three TE landscape metrics). Here we provide a manual for each script and a walkthrough.
