#265 FATAL error when running tide search with pepxml output

Most recent version (r16694) of the trunk causes:
FATAL: An exception occurred: No value for argument 'ms2 file'

With the following line:
./crux tide-search --overwrite T --pepxml-output T 3294_3300.ms2 yeast_tide

I think this just started occuring a few revisions ago. This seems to occur whenever I put the pepxml-output flag on to true.

Hi Alice, I ran into this also and fixed it, but it's not currently committed yet. I sent this patch to Jeff for testing but you can use it to fix the problem.
