#186 Update Crux APIs

The developer notes contain an antiquated API that allows client programs to call functions within Crux. This needs to be updated and expanded. We may also want to consider documenting and advertising the reverse API, that allows external tools to be incorporated into Crux (CruxApplication and CruxApplicationList).
