Just a quick email to say that the Cortex paper is now out in Nature Genetics:

"De novo assembly and genotyping of variants using colored de Bruijn graphs", by Iqbal, Caccamo, Turner, Flicek and McVean. (doi:10.1038/ng.1028)

This has been a long time coming, but hopefully it will answer many questions you might have about the details
