Dear Zam, I am trying to run cortex and posted to the google group, however, my post does not go online and I am somewhat stuck with the program. Hi Andrew This is just a confusion about single and multicolour graphs. I'll explain: > I have sequencing data of 203 samples. If you load binaries, then when you use --dump_binary, cortex dumps a graph with the same number of colours as you have compiled for. So, you correctly built single-colour binaries for your 203 samples. Then you wanted to pool them, so that you could clean the pool. The right thing to do was to use a ONE-COLOUR graph, and load them all into one colour, and then clean that single colour graph. Then you could load that 1-colour graph using Cortex compiled for 2-colours, leaving one colour spare for loading and cleaning each sample one at a time. Unfortunately, what you did was to use a 201-colour graph and load each sample into a different colour. You then cleaned that and dumped a 201-colour graph. Then you tried reloading that 201-colour graph using Cortex compiled for 2 colours That's why Cortex complained and said "You are loading binary with 203 colours into a graph with 2 colours - incompatible". All you need to do is make a single list of all your sample binaries, and load that into a single-colour COrtex, and clean them again, and dump a 1-colour binary. Hi Andrew, and all I have had a few problems accessing the mailing list this afternoon, so I have already replied directly to Andrew. This is an email to the list so (an abbrieviated form of) the reply is on record. Essentially - this is just down to your linker not finding GSL. I'm sorry you're having this problem. Could you try 1.go to the GSL directory and type 2. type make clean 3. then type ./configure --prefix=/some/directory/you/can/write/to eg I use a directory called "bin" inside my home directory 4. then type export LD_LIBRARY_PATH="/some/directory/you/can/write/to;$LD_LIBRARY_PATH" 5. then type make and make install 6. go up one directory and try make cortex_var I'll try and make this smoother for the next release regards Zam |

Dear Zam, I encounted an error when I tried to install cortex_var. I went to the gsl-1.15 directory and typed "make", there was no error. However, when I typed "make cortex_var" in the root directory, I got an error.
