The name of next release (2.2) is stylish. :-)
The current stylesheet implementation allows a single global stylesheet.
The plan is to allow each map to indicate a stylesheet if the default
stylesheet is not what you want. The map, user specified and conzilla
default stylesheets will then cascade.
The plan is also to let the stylesheet to control the metadata form used
as well.
Closely related is that we will provide information on concepts-types to
simplify the reading of a context-map. This information will be fetched
from type descriptions (RDF Schema or OWL) and be presented as a legend
using the current stylesheet.

Have you tried putting concepts and concept in separate layers? This is
currently the only option except removing and adding concepts again.
Regarding manipulating the order of concepts and concept-relations, the
backend has solutions for changing the Z-order, but we have no user
interface for it right now.
Would it be enough to have a a submenu with options like:
* Bring Forward
* Bring to front
* Send Backward
* Send to Back
If so it is easy to fix.
