If I understand your question correctly:

The coefficient-war-all contains all the modules that we have on the
site. It is under WEB-INF/classes.

Is there any missing?

Do you mean when building from source? 
The section:"Extending Coefficient-How to write a module" states that
all modules will be in $COEFFICIENT/modules/xxxx

So when building the war it will include all jar in the modules
directory.
