No -- never got around to it. You can remove the directory it was installed in and remove the plugin (in $ECLIPSE$/plugins/edu.brown.cs.*) where $ECLIPSE$ is your eclipse directory. The other files are in ~/.bubbles and they can be removed as well. In theory, running edu.brown.cs.bubbles.board.BoardSetup with the -Uninstall option does the eclipse and ~/.bubbles files, but that isn't tested and not easily accessible.

OK. I posted the question because I am trying to install the software in Mac OS X 10.9.1 and it is not working at all. So I thought about removing all the stuff and start again, to check if something went wrong during the installation.

I run it fine on 10.9.1. What may be the problem is that the current version of bubbles requires java 7 (I'm running build 1.7.0_25-b15). It will not run with Java 6 any more.
If it would be helpful, feel free to mail me directly and I'll try to remote debug what is going on. I really am trying to fix up all the various quirks that are environment dependent.
