I couldn't find a way to attach my patch directly to the original bug report, therefor I create this new patch issue.

The patch creates a new command line parameter called "excludeJavascript" for the Cobertura Report command. A JUnit testcase has been added to test that the copying of files works correctly. The website documentation has been updated.
