This package contains several utilities which process the output of the population-genetic simulation program "ms" and calculate some theoretical results.

condFs

prints the expected frequency spectrum of a sample of size n conditional on a mutation of size k

mscut

filters ms-output. Retains only those segregating sites which positions fall into a specified interval

mssub

filters ms-output. Either just filters on the condition of the existence of a segregating site of size k within a sample or prints the induced subtree/external tree

msTsub

does the same as mssub but using the underlying coalescent tree (ms with option -T)

ms2tex

draws a sample from ms-output with lines and balls as a latex tikzpicture

ms2M2fs

filters ms-output and prints the frequency spectrum for every sample that contains exactly 2 nested mutations

M2fs

prints the analytical expected spectrum of the above
