I am working on system that uses an Avalue mini PC. It has a compact flash as its harddrive. I tried duplicating the flash using the usual copy and paste of the entire compact flash but some security files refuse to be copied. How can I clone the compact flash, were it will be treated as a memory storage and will not care what kind of file is in it.

If your compact flash device name on GNU/Linux is supported by Clonezilla, you can follow the standard way to do that:
