I just used Clonezilla to upgrade my HDD and as far as booting and everything it seems to be working fine. The problem that I am running into is that the OS and Disk Partitions are not lining up. The OS seems to think that the OS drive didnt change capacaties but there is around 400 GB wasted currently. Thesecond partition is correct however which I find odd. The computer boots and runs fine off of the new drive. I just want to fully utilize my new drive. (it's the C:\ drive that's having a problem)

You can use GParted live (http://gparted.org) to resize that, and also use chkdsk command on MS Windows to check and fix that.
