I am finding that I can not reliably boot into my cloned partition, despite the option to do so appearing in the boot menu.
Sometimes I will boot into /dev/sda1 and sometimes /dev/sda2, seeminly independent of what I actually choose.
To create the clone I followed the instructions in the FAQs "How can I restore an image of a partition to different partition, e.g. restore the image of /dev/sda5 to /dev/sda6?".
I've also tried running a sudo update-grub, changed the UUID of the cloned disk via Gparted.
Any advice on further troubleshooting this would be greatly appreciated, I am a long time fan of Clonezilla and found it to be reliable and easy to use, but I have never used it for what I am currently attempting to do.

How come...
Did you clone disks, and now you have 2 identical partitions (same UUID)?
If so, you should try to make them unique in your system.
