So I bought a 1 tb SSD, my first SSD. It will be here Friday. I am going to clone my 1 tb HD to the SSD 1-to-1. I have read some programs do not detect SSDs properly. I read a regular hard drive usually starts its first partition after 63 empty blocks, while SSDs require 64 blocks of data for optimal performance.
Does Clonezilla detect this or is there some special options I need to set up?

Clonezilla does not detect that. You have to use some tool, maybe provided by your SSD vendor, to tune/align the layout after cloning.
