I apologize for asking something that has most likely already been asked, but I was unable to find the answer searching the forum.
I just installed Classic Shell on Window 8. I think it is great! I would like to add some programs to the "Apps" folder. Currently, I only see some metro apps in there. Is it possible to add regular application shortcuts to this menu? Is "Apps" generated from a folder or from the registry? If a folder, what is the location. If the registry, which keys?

The Apps menu is only for Metro apps. It shows the shortcuts found in %LOCALAPPDATA%\Microsoft\Windows\Application Shortcuts. You should not add arbitrary shortcuts there.
All other programs go to the Programs menu. The Programs menu shows the contents of the Programs folder, as any other previous start menus. You can edit it as you wish.

You can still add a "Custom Command" inside Apps folder as a Link, which Links to a file or a folder. Go to Customize Start Menu tab and drag "Custom Command" over the Apps item. Then double click to edit it and modify the Link field to target whatever file or folder you want to put there.

I moved all of my Start Menu shortcuts from here (right-click "Open")
C: \ Users \ User1 \ AppData \ Roaming \ Microsoft \ Windows \ StartMenu \ Programs \
To here (right-click "Open All Users")
C: \ ProgramData \ Microsoft \ Windows \ Start Menu \ Programs \
I'm not sure what happened with the Windows Store app shortcut
%windir%\WinStore\WinStore.htm
I can't get it into the Apps folder of Classic Shell
I see that it has it's own folder in:
C: \ Windows \ WinStore
. . . when other apps like Mail and Maps do not
I can move it around . . . it is different from the other app shortcuts.
For example, I cannot right-click on the Programs \ Apps folder, and put it in there with the others - right-clicking doesn't do anything.
If I right-click on one of the Apps itself \ Explore \ I see that the link goes to a folder with a long string name, and there's a shortcut within the folder with a long string name - it's very different from the Window Store shortcut - it looks like this:
C:\ Users \ User1 \ AppData \ Local \ Microsoft \ Windows \ Application Shortcuts \ Microsoft.BingNews_8wekyb3d8bbwe \ AppexNews
I can pin the Windows Store app to Start, and un-pin it from Start, but there's no de-install option - so I am unable to de-install and re-install it, to see if it then puts itself in the Apps folder.

You can't drag items into the Apps menu because it doesn't directly correspond to a folder. It may work if you drop the shortcut into the Application Shortcuts folder. Or it may not.
I would recommend to not mess with the Store, PC Settings, and Desktop shortcuts because once you lose them they are hard to get back. You can reinstall other apps from the store if you mess them up, but not if your Store is busted.

Is this how you want the Store link (want to put it inside the "Apps" folder)?. To do that, create a folder inside %localappdata%\Microsoft\Windows\Application Shortcuts\ and copy the Store shortcut inside that folder. Same for "PC Settings" shortcut if you want it there. You can apply the 'Hidden' attribute to the "Store" and "PC Settings" shortcuts in "All Programs" so you get clean separation of Metro and Desktop shortcuts.

I guess you can't put the Desktop icon in the Apps folder also? I notice that when I click on it, nothing happens. If I delete it, it deletes it from my Metro Start screen.

Nothing happens because you are already in the desktop.
You can try hiding the shortcut.
