After coming out of hibernation, which a fresh install of Windows 8 + Classic Shell (default settings), all windows minimize, and if I try to open/restore a window it is insistently minimized. The only way I can get back to a normal working environment is to control+alt+enter and switch user and then log back in again as the same user.
Let me know if you need more details. This software 'saves' Windows 8 :)
Do you have any evidence that this behavior is caused by Classic Shell? Try uninstalling it and see if the problem keeps happening.
Also try hibernating in different ways - like from the start menu, from the start screen, from the Alt+F4 dialog, etc.
I haven't noticed any such behavior when hibernating daily. Are you using Skip Metro Suite? It sends a minimize signal to windows but only at logon time (not if you don't logoff) - if by hibernate you mean the hybrid Shutdown of Windows 8 (hibernate+logoff). Regular hibernate should not do ANYthing to open windows.

Sorry yes I was using Skip Metro Suite too for some reason. When I uninstalled that the problem went away.
