Could the religious advisor be updated to include the effects of the religious wonders like the spiral minnaret, the university of sankore and the sistine chapel (with the 100yr+ doubling effect ideally). This would make it much more accurate when evaluating the effects of a religion switch

Monastary
Cathedral
The Sistine Chapel Gives +5 Culture per state religion building (doubled after 1000yr)
The Spiral Minarret gives +2 Coins per state religion building
The University of Sankore gives +2 Beakers per state religion building
Note that all of these bonuses cease to apply to monastaries when Scientific Method is known

That would be a good addition, yes. Bonus points for a display toggle between "actual" and "delta" when selecting a new religion. In other words, if the current culture effect is +2/turn, and switching religions results in +5/turn, you could toggle between showing +5 and +3.
AFAICT, the effect from a shrine doesn't change when you switch religions. Am I missing something?

only in as much as the shrine counts as a building for the wonders mentioned earlier.
SO that a shrine wont give the bonus culture/ +2 beakers/gold if religion is changed to something else

The code that generates the bonuses is in the DLL.
CvGameTextMgr::setReligionHelpCity(...)
However, this code *could* be recoded in Python without too much difficulty. The tougher part would be figuring out how to calculate all of the extra stuff (+2 science, +2 gold, +2 hammers). It's all very doable, though.
