The Citrus repository contains the source code for tools developed in the Califano lab. Specifically

  • Aracne, for gene network reconstruction
  • Cindy, for modulatory inference of gene networks
  • Diggit, for functional genomic events associations

Aracne and Cindy rely on java code. Their main classes are in their respctive packages. A "common" package holds shared classes for e.g. Mutual Information inference and input/output methods.
Diggit is available both as perl code (the original diggit) and as java code. Compatibility is not 100% due to the new Diggit relying more on the adaptive partitioning algorithm.

Our lab runs on the 1.1 tag version of these programs. Everything after that is still to be considered experimental.
