I understand that CIRI (or CIRI2 for that matter) is able to add details of gene ID if we provide an annotation file (.gtf). What I notice is that adding an annotation file seems to give me more hits in the output than not adding an annotation file; from my last trial, it was about 16 hits more in the former.
May I know whether this is expected? Thank you.

CIRI not only adds details of gene ID according to the annotation provided, but can also use exon ends in annotation to search potential circRNAs with no GT-AG splicing signals. So usually more circRNAs are found when annotation is provided.
