Do you perhaps have some sort of backup procedure or source control release process that may be playing around with the files without your knowledge? Do you use a code cacher/accelerator that could be going haywire? What sounds particularly odd is that the program works fine after your initial fix, and an error only happens after some time has passed. This makes me thing it's something external.
